I agree that once you achieve balance that's all you can do.

Why the difference?

Could be many things.

where I look:

1- intake leak of some sort
2- throttle plate/shaft misalignment
3- clogged idle air bleed
4- valve adjust/cam timing

In operation the booster pulls from #1 so surely you don't want to tune it under unrepresentative/false circumstances by discon'g the booster

If you're in balance, that's all that counts... forget about it. The difference in your #1 is exactly what you noted, that the booster pulls from there.
