Presumably that's because he finished above Kimi in the championship but it doesn't necessarily reflect Ferrari's ranking of them.
The number 1 and 2 aside, I think the numbers assigned may have to do with team seniority-massa has been there longer than kimi, weber longer than vettel, etc.
Nope. Apparently it is bad luck. A Japanese driver a few years back, believe it was Nakajima's dad, refused to drive with the number 4 as the Japanese believe it is bad luck.
They're assigned first based on who won the WDC. He gets number 1 and his team mate gets number 2. After that they're assigned based on where the teams finished in the WCC and in each team the lower number is given to whoever finished with more points.

As has been for the last two years, there is no number one driver at Ferrari until mid season. And #13 is reserved for Smokey Yunick's entry into F1.
The #13 hasn't been raced since 1977, as far as I can tell. edit: did a little research, apparently it didn't run in a race in 76 either, just pre-qualifying. Before that, the #13 ran in 1963.
