I recall talking with a friend (well known fire scientist) back in the day who had been told by a colleague close to the investigation that the 747 had recently been used to ferry troops to or from the Middle East. During that trip it was necessary to refuel at a military base in Africa and only military-grade jet fuel was available. The center tank was filled during that trip but not again after returning to civilian service. The theory at the time was that the more explosive vapors in the now empty tank spontaneously contributed to the conflagration.
The best explanation I've seen to date of the "missile" that people on land supposedly saw: what they were seeing was the aircraft itself, after the initial explosion had blown off the nose. The damaged aircraft climbed steeply, trailing flame, until a second, larger explosion caused a general breakup.
They reassembled most of that 747 after a pretty gargantuan effort and all the patterns of fuselage pieces showed an internal explosion. No penetrations from outside the aircraft.
