To see the possible misalignment of the water pump to the A/C pulley there is a hole on the other end of the bracket that drives the water pump and a stud in the hole that keeps the pump turning if the cable breaks. As you rotate the pulley you can see the location of the stud in the hole to see if the parts are concentric. To adjust it you need to shim the compressor where it meets the support housing with washers. On the ones I have worked on there was some play in the bolt holes to move the compressor side to side to get the alignment correct. If you do not take the time to get the alignment correct the flexible drive wire will fail early.

Remember that you are working with an aftermarket compressor and there are bound to be some (as you have already discovered) differences in the dimensions. All it takes is a very small difference between the factory and the aftermarket compressor for things to get misaligned. Gene's suggestion of observing the rotation of the emergency stud is a very good one.

Personally I've never seen factory installed washers to align the compressor. Maybe Gene has. Perhaps the tolerance differences in the original York compressor dimensions were small enough that shimming was not needed. Now you are working with an aftermarket compressor made in China ....

Hopefully you will find that everything is fine.
