I just recently replaced my 94 Spiders clutch master cylinder along with all of the misc. seals (triple seals, throughout bearing seals), in the clutch housing and repacked the flywheel as well.
The only issues I now have is the shifter lever has a slight whirring sound in all gears. It will only go away if I slightly move and hold the shifter lever. The other problem is that 2nd gear is really hard (nearly impossible) to engage until the tranny is warmed up. The tranny fluid was replaced several months ago with redline and prior to this latest repair all worked well.

Maybe you need to adjust your shift cables? :)

Could it have anything to do with the strange allen head bolt on the back of the pumpkin housing. I'm guite sure it is in or out a bit from where it was before I started the repairs

Ahhhhhh...........the infamous allen headed bolt in the flywheel bolt. No, that should have nothing to do with. :) How did you tighten it up when you reassembled the clutch? :)

My second gear is hard to shift into,I have to wait 10 minutes or so until it goes in smoothly.Typical 348 tranny,as far as the noise, did you change the release bearing in the clutch as well?

I think that hex screw in the ring nut just sets up how far you pull the flywheel
into the housing when you tighten it....
I left mine alone and repacked the flywheel. I didn't change the clutch because
    it was withing spec.
i do not get vibrations through the shifter or at any rpm.
I did replace those triple seals though.
if you didn't get the vibration before may be you didn't assemble the clutch/
flywheel the way it came apart. they mark things with paint. I read somewhere
that there was a heavy side to some of the discs pressure plate etc.
I was really careful when I took everything apart to mark the positions for re-
assmbly just in case I didn't have to replace the clutch.

second gear on my 348 is stubborn until the oil is warmed up, then it's OK.
    not unlike my old 328.

i get the exact same thing in my 348.. and this is just a month after putting in a completely new clutch assembly. Second gear does seem to be the hardest until it is warmed up.. the Ferrari service manager tells me that this is pretty normal for these models.

Two different problems. The 2nd gear issue is well known and can be somewhat ameliorated by changing gear oil to something that the baulk rings like more (Redline, Swepco, Amsoil, take your pick, do a search...) and is a fact of life. Not pathologic...

The whirring sound is as Pap says, a shifter cable housing adjustment. Too much pre-load on the housing. The cable adjustment is separate and is fine if the lever is centered and you get all gears...
