Been doing a little work on my new 328GTS to get familiar with her and have noticed that there is hesitation when sitting in neutral and giving a little throttle. Also the throttle returns to a higher (1500rpm) idle sometimes. The plugs are new as of yesterday. The old plugs looked pretty good. I expect dirty injectors and have received new ones but I’m awaiting some other parts before I proceed. Am I correct in my theory or could there be other possible causes?

Another note is that the exhaust smells like I'm not getting a complete burn of the fuel.

Could be a few things but unburnt fuel means inconsistent spark or too much fuel. Find out how old the wires are, examine extenders for carbon tracks, check condition of contacts inside dist caps.Dave Helms D-I-Y wire sets are easy and cost way less the F-wires. and bad wires can cause a lot of heartburn.

Check mechanical issues too, like the pedal cable, lubricate the throttle linkage on the intake manifold...oh, and check for interference of the floor mat with the accelerator pedal, a very common complaint. You definitely want someone to properly adjust the CO once the new injectors are installed.

I would check the butterfly switch. It might need to be repositioned or replaced.
