A friend loaned me his professional Matco smoke tester and I would like to know the best way to test the intake and the exhaust. Which are the best ports to use? Is there a way to separate each bank?

I would plug both intake tubes and smoke from the exhaust pipe to test the exhaust. Some EX valves will be open, thus plugging the intakes.

I would keep one, then the other intake plugged and smoke the other while plugging the exhaust pipes.

The key with that machine is run it full blast until it 'fills the system' then turn the flow down low and read the flow rate bulb to see if there is an actual issue. If so, it should be easy to find by following the smoke trail.

Most 1996 and newer cars have a green EVAP service port: Does the 355 have one?

Do it inside so you can see the smoke settle

^^^ is there a gasket between the upper and lower air boxes? or sealant? I think I have a leak like the one in the video.

Leaks in the airboxes shouldn't be a problem. The airflow measuring is done downstream.

Should I take off the air boxes and test ITB? is there even a way to do that?

I do see some faint smoke from the outer sides of my air boxes, or it could be from underneath. Very hard to tell. Are there any connections under the boxes, on the sides that might be leaking?

There appears to be some drain holes at the forward end. As I said, the airboxes are upstream of the airflow sensor. Leaks upstream should not be a problem. The air intakes are giant leaks :D

Do not blow the smoke over your MAF sensors that will damage them
Remove the MAF sensors put a rubber glove over the hose going to your intake secure with zip ties if needed then remove the vacuum hose to brake booster set flow rate high till you see smoke coming out of the exhaust pipe (if you have no leaks) once it does plug exhaust lower flow rate and look for leaks remove dip stick at this point to see if PCV system closed or rings are leaking
If you are checking the evap system you will need a scanner that can close the vent solenoid and find the test port on the evap line set flow rate before hooking up to the lowest less then 1psi
