The 456 I'm interested in is headed to rifledriver for a PPI soon, but I've gotten a head start on looking for sources of factory and aftermarket parts. The first question is whether any parts designed for the 550/575 would work on a 456. I'm thinking in terms of wheels, brakes, mufflers, and the like. There seems to be much more available for those models.

All of the above. Many (most...) parts are interchangeable in the drivetrain/chassis. Wheels sizes and offsets are identical, in particular.

As a previous owner, I faced the same conundrum...here is what I recall.

    Air filters - Yes
    Brakes Pads - No
Brake rotors can be fitted so long as you use the 550 caliper
Brake calipers - Yes with some shimming
    Battery - Yes
Wheels - Yes but need spacers (15mm) in the rear to make the fit look correct - fronts are fine.
Exhaust - No - the 456 rear silencers are longer so while the 550 will fit, the tips will not come out the back properly. - Get a tubi straight pipe set up or have them made...makes the car sound fantastic
    A/C parts - Yes
    Shock Actuators - Yes
Oil Filter - I believe so
Aluminium Pedals including dead pedal - Yes
Some suspension components - not all

I've done searches on these aluminium pedal installs but only found for pre-v12 versions, like 3x8 348/355 etc. I assume no different
    but
has anyone here some insight to install on the 456 series. Probably a ricambi purchase
looking to do this and want some insight before drilling etc.
    like
should I also do a bit of rubber backing to make for a better fit?
    thanks

I have fitted a set of pedals from Hill Engineering to my '95 456 and they aren't that difficult to fit. They come with detailed instructions, the job is not that hard, you just have to take time and be careful drilling the holes and of course the access is a little tight. It would be easy to remove the pedals and return the car back to original spec. only the holes in the throttle pedal would show as the brake and clutch are covered with the pedal rubbers.
