Am I correct in thinking that Ferrari did not make a modified version of the 599 and 612 as they did with the 550/575, F12/812, and 456gt/456gtm, FF/GTC4?

I believe the differences between the later 612 OTO cars and earlier 612's would be similar to those between the 550/575 and 456gt/456gtm.

I'm not sure about the 599, but maybe the HGTE Package cars could be considered?

Those are limited edition models, not revamped models made based on the existing platform.
If those are included, we could include
    599 GTO
    599 SA Aperta
    599XX
    599 Alonso Editions

    612 Sessanta(Spelling?)

I wonder why this generation of cars did not spawn 2 standard production models?

The 612 actually did with the Sessanta/OTO with F133H engines and 599 gearbox case and twin disc clutch. The 599 did not, with the HGTE package being analog to the HGTC package on the 575M and the HGTS/HGTC/HGT1/HGT2 packages on the various models of the 612. Admittedly, there were some F133H engines on non-Sessanta/OTO 612s, so the whole point is debatable.
