Welcome! Yes, Ferrari simply switched to a different badge, although I don’t know exactly at which VIN/assemly number they switched to the new style. Stokpro knows the exact number (I remember he posted it once in this topic) but I don’t think he’s around anymore. The switch to the single American flag badge seems to be around VIN 1362XX / 1363XX.

I’ve got several Ferraris and one I would not consider selling at virtually any price is the CS. Maybe it’s age or experience, but there’s something about that car that I can’t let go of. I think collectors will view the CS as an anchor for serious collections and like others, believe they will only become more and more expensive as they’re locked in with long term owners.
To add to your question. I tried to find some more info. It’s a badge to celebrate the 50 year anniversary of Ferrari in America. Apparently all American cars delivered in 2004 had this 50 years badge.

Apparently that ratarossa YouTube guy is taking a perfectly good CS and a 360 Spider and swapping all the parts over. I think it's silver like that one. I don't really understand the purpose of doing these conversions (spider or 6 speed in that case) to these cars.
Good for those who appreciate it but from my point of view this conversion is a sacrilege... keep that car the way Ferrari built it...
My personal opinion (which won’t be popular) is that the CS is a great car to convert to a manual. The old school early F1 really kinda sucks when not WOT which is most of my driving. Don’t get me wrong, the factory transmission is one of the most exhilarating automotive experiences when driving 10/10ths but sadly for me that’s a very small minority of the time. Having a manual may make regular driving of the CS a lot less frustrating.
If your question is regarding collectibility, my guess is it does not help deviating from the original. On the other hand, if the intent was for the driving experience well then buckle up and hold on
