From an excellent post on another forum which lists production of all Ferrari models (not sure if I'm allowed to post the link) F355 and 355 F1 Berlinetta Total production: 4,915, 496 RHD (88 F1). F355 and 355 F1 GTS Total production: 2,577, 434 RHD (74 F1) F355 and 355 F1 Spider Total production: 3,714, 454 RHD (139 F1). So, the rarest 355 model is my RHD 355F1 with only 74 in existence! Haha! Just realised that probably doesn't tell you what you wanted to know - how many F1s in total. Sorry!
How do we know that any figure posted meets op's reliable criteria ! You could try looking up the Ferrari production numbers thread collated by one of the consultants here ?

From Wikipedia...if you believe it Berlinettas: 4871 total - 1042 with F1 trans / 3829 with 6 spd Spider 3717 total - 1053 with F1 trans / 2664 with 6 spd GTS: 2577 total - 529 with F1 / 2048 with 6 spd Clearly the F1 transmission is far more rare and collectible.
