#1 Did you do a cycle test with the SD2 after installation? That has to be done. During that test at one point it will ask you if it is a new clutch. Only by answering yes will it relearn the new clutch position.

#2 Did you use the SD2 to bleed the slave cyl after installation of the new bearing?

#3 If that has been done it is a classic symptom of too low a pis adjustment, however a 99 does not have an adjustable pis unless you have a more modern TCU installed. If you have the newer TCU do not change the pis unless you have done #1+2. Once 1+2 are done increase the pis by 2 tenths, test the car from cold to VERY warmed up, it makes a difference. If that is not enough continue increasing by 1 tenth increments until all is well.

If it does not have adjustable pis select "pis auto set" on the SD2. Make sure the car is stone cold and then follow the instructions. Also I hope you checked the flywheel for flatness before installing the clutch. Those things get concave from heat and with a new clutch on a concave flywheel you may have a situation you cannot correct externally.
