I have about 15k miles on my 2001 360 with F-1. It is starting to hit neutral on 2nd or 3rd geaqr shifts more often. I have heard this is a sign of a clutch nearing end of life. The car does have one of the later 2001 TCU codes but I recall that I could still update to the software used in the challenge cars. Could that possibly help extend the function if this is an end of life issue.

If you don't put power through the clutch while the transmission is shifting, the clutch disk can last forever.

Is there anything other than end of life clutch that can cause increased missed shifts? Could the TCU software upgrade help?
    Thanks

Mitch I do not understand your response, since It is my understanding that the throttle is manipulated by the ECU during gear change.

That is both impossible and nonsensical.

As for the OP, yes there are several other issues which can cause the problem you have, but without seeing the car, hooked up to an SD3, you would have more chance of ****ting in the queen of England's handbag than making an accurate diagnosis over the internet. Take it to a shop.
